چکیده

Modeling gene regulatory network is a difficult task. Experiments often fail at giving enough information for parameterizing existing models. We propose herein a dedicated hybrid modeling. To overcome the lack of quantitative information, our modeling focuses on (i) the biological compound product signs and (ii) the temporal properties associated with the biological effects of the interactions. Both these constraints are easy to extract from experimental data. They aims at reasoning on a hybrid system adapted to large gene regulatory networks, which is suitable for emphasizing biological properties.

Modeling gene regulatory networks: Classical models, optimal perturbation for identification of network

Deep understanding of molecular biology has allowed emergence of new technologies like DNA decryption.  On the other hand, advancements of molecular biology have made manipulation of genetic systems simpler than ever; this promises extraordinary progress in biological, medical and biotechnological applications.  This is not an unrealistic goal since genes which are regulated by gene regulatory ...

Context-aware Modeling for Spatio-temporal Data Transmitted from a Wireless Body Sensor Network

Context-aware systems must be interoperable and work across different platforms at any time and in any place. Context data collected from wireless body area networks (WBAN) may be heterogeneous and imperfect, which makes their design and implementation difficult. In this research, we introduce a model which takes the dynamic nature of a context-aware system into consideration. This model is con...

Integrate qualitative biological knowledge for gene regulatory network reconstruction with dynamic Bayesian networks

Reconstructing gene regulatory networks, especially the dynamic gene networks that reveal the temporal program of gene expression from microarray expression data, is essential in systems biology. To overcome the challenges posed by the noisy and under-sampled microarray data, developing data fusion methods to integrate legacy biological knowledge for gene network reconstruction is a promising d...

Qualitative modelling and analysis of gene regulatory networks: application to the adaptation of Escherichia coli bacterium to carbon availability

Attempts to model Gene Regulatory Networks (GRNs) have yielded very different approaches. Among others, variants of Thomas’s asynchronous boolean approach have been proposed, to better fit the dynamics of biological systems: notably, genes were allowed to reach different discrete expression levels, depending on the states of other genes, called the regulators: thus, activations and inhibitions ...

Comparison of MLP NN Approach with PCA and ICA for Extraction of Hidden Regulatory Signals in Biological Networks

The biologists now face with the masses of high dimensional datasets generated from various high-throughput technologies, which are outputs of complex inter-connected biological networks at different levels driven by a number of hidden regulatory signals. So far, many computational and statistical methods such as PCA and ICA have been employed for computing low-dimensional or hidden represe...
